What could be the reason for my connectors(small tamiya) and the wiring getting hot to the touch? Too much output from the battery for the wiring to handle? Its a large cell 9.6v, 3400maH. Am i risking any long term damage by continuing to use the battery with this gun?

Can't image why that would be over heating, to avoid catastrophic failure you should make some changes.
Check into getting your box rewired and switch to deans connectors, a local tech should be able to help you.

Any AEG will get warm with use, but if it's uncomfortably hot then I would blame it on cheap, high gauge wire and bad connectors. 18-16ga stranded silver wire is great, as are Deans and XT60 connectors.
